My theory is they were forced to rewrite the ending because it was too controversial. They were positioning the two leads to be prophets who could occasionally perform miracles, and were the only ones who could communicate with the aliens. The religion angle was too controversial, so they remade an ending, which is the only reason a real alien shows up. The lead guy basically does nothing in the end, lol.
